dr4pl derivatives

This vignette is intended for the maintainer of the dr4pl package and to show how the first order and second order derivatives are calculated.

The proof sections will sometimes make use of the following rules

Clairaut’s Theorem

dr4pl is designed to optimise 4 parameters \(\theta = \langle \theta_1, \theta_2, \theta_3, \theta_4\rangle\) where \({x, \theta_1, \theta_2,\theta_3} \in R\), and \(\theta_2 > 0\). dr4pl takes in a Dose and Response values to optimize upon. Consider the following non-linear equation:

For clairity, the parameter Dose as passed into dr4pl() is \(z(x)\). \(z(x)\) represents the linear dose level, and \(x\) represents the \(\log_{10}\) dose level.

It is important to clairify that dr4pl is also constrained such that \(\theta_1 > \theta_4\), thus forcing \(\theta_1\) to be the Upper Limit and \(\theta_4\) the Lower Limit. This also allows for consistency when examining the slope. Under these constraints the following is true:

We can reparameterize (1) by solely working in the \(\log_{10}\) space.

dr4pl performs its optimization on the equation (3), and will transform \(\theta\) into \(\bar{\theta}\) internally. Most parameters given to dr4pl are expected to be in the linear space in previous version, like for the arguments init.parm, upperl and lowerl. As of dr4pl v2.0.0, users can specify if the argument passed to init.parm is \(\bar{\theta_2}\) with the dr4pl_theta() function and its isLog10 logical argument. Prior to dr4pl v2.0.0, all statistics were calculated under the reparameterization of equation (3). This has caused a bit of confusion as dr4pl was not clear what it was reporting. For example, prior to dr4pl v2.0.0, confidence intervals were calculated on \(\bar{\theta}\), but reported in linear space (the second parameter was exponentiated to make it more readable). In dr4pl v2.0.0, these parameters are reported in the same space they are calculated and labeled as such. To be consistent with the previous version the default will be to report \(\bar{\theta}\). The user will be able to request statistics to be calculated on \(\theta\) by passing the untransformed \(\theta\) into the theta argument of various functions like calculate(), confint(), residuals(), summary() and vcov(). (calculate(obj, theta = coef(obj))))

In order to support this, the derivatives had to be rewritten to support dispatch on the 'dr4pl_param' class.

First Derivatives of \(\bar{f}(x|\bar{\theta})\)

I will start by defining the first derivatives of equation (3). This is because equation (3) and equation (1) are reparameterizations, their derivatives are almost identical except for when we derive with respects to either \(\theta_2\) or \(\bar{\theta_2}\). Equation (3) has slightly easier derivatives (imo). I will begin by first defining some partial derivatives that will be handy.

Derivatives of \(f(x|\theta)\)

As I mentioned in the previous section, may of the partial derivatives are the same, so I will not specify them again. In fact, the only derivative that is different is when deriving with respects to \(\theta_2\) as opposed to \(\bar{\theta_2}\). I want to clairify that \(\bar{\rho} = \rho\) and that I only make the distinction to communicate which space we are in.

The solution is extremely close to equation (5)

Due to the equivalence of equation (0.4), we do not need to compute all the the partial derivatives, only 10 of the 16 combinations. Again, I will start with equation (3) and then show the differences with equation (1) when applicable. This only is necessary when working with \(\bar{\theta_2}\) which would otherwise be \(\theta_2\) if using equation (1).

Again, to make computation easier lets remember the partial derivatives of \(\bar{\rho}\), specifically equation (3.2) and (3.3).
